Have you tried a different layout algorithm? See if this makes a difference:
1) In the ribbon, set NodeXL, Graph, Layout to Fruchterman-Reingold.
2) Click the Show Graph (or Refresh Graph) button.
3) If that isn't quite right, click the Lay Out Again button one or more times. It's at the top of the graph pane, although it might be hidden behind a double-right-arrow button if the graph pane is small.
If you want to manually rearrange the vertices, you can select a set of them and drag them.
There are many options for laying out, selecting, and moving vertices. For more information, go to NodeXL, Help, Help in the ribbon and see the "Changing How the Graph is Laid Out" topic.
